I have a Backup Plus drive connected to an IMac. When I do a shutdown and manually power the machine on the drive is recognized in drive manager, time machine, and Seagate utilities It works perfectly.
When I do a restart of the IMac the drive does not come up in drive manager and is not recognized in Time Machine or Seagate utilities. If I unplug the USB cable and plug it back in the drive is recognized.
I can not understand why it is not recognized when I do a warm restart. I have updated the firmware to the latest version and updated the Seagate software to the latest version but nothing helps.

I'm having the exact same issue with my iMac (27in - 2012 model running Mountain Lion). I'm using a new Backup Plus Desktop drive (STCB3000900 - 3TB, USB 3.0) for media storage and Time Machine backups. It works great until restart or shutdown - when the Mac boots the drive is missing. I have to unplug and plug the USB connector and then the drive is recognized and works great.
Spent 40 mins with Apple senior technical support and they weren't able to resolve the issue - they think it's related to the drive.
I just logged a support case with Seagate (case number: 03597016). If I hear anything I'll post the solution.

Please update your Backup Plus firmware to see if this fixes the detection issue:
