after using disc clone hdd wont boot

i have a 2700 baracuda 1tb hdd that after cloning my master hdd it wont boot, i had to instaall a fresh copy of wind  7 so i could use it, now my old master hdd dont have any programs and i lost all the important data. does it was suposed to be a copy of your hdd and boot just as the copied hdd? i used seagate utilyty disk.

The usual pitfalls are cloning an ide to sata, and also cloning the drivers over for a different chipset, i.e change of MB retaining old O/S.
