It looks like a bad clone then tbh, this is why I never clone because all it does at best is copy all the rubbish that's built up,
Now I'm going to make a suggestion here so don't get offended if this is the case, if your mate has brought his O/S to your PC because you don't have an O/S you could have a chipset driver conflict, if the O/S is the one that has always run on your PC then it would appear to be a bad clone, did you follow Vegans advice about the Vista SP2 install, and then try a new clone, and btw cloning isn't simply dragging the files from one drive to the other so make sure you are using a proper program for it.
But right now it all looks like a complete mess that would be sorted in 45 minutes if you started over fresh with a new O/S install.

I'm leaning toward the complete restore... but it wouldn't just take 45 minutes since you do have to reinstall everything you use...
So even though it was fine in the beginning after the clone (ie: it didn't show 800 GB missing), you still think it's software not hardware?

I think it's a combo of the SP2, nForce driver and a bad clone config tbh, if you want to attempt the clone again, wipe the 2TB, and install the SP2 and nForce drivers on the original, and then do a new clone, somewhere in there you will need to set the partitions correct or you will get a 2TB that is a 500GB C drive with the rest as a D drive, hth.
