Question regarding backups

I have a Seagate Free Agent desk, running on multiple platforms.  I have backed up my hard drive once, and it worked fine.  Now I've updated the files on my computer (organized a bunch of photos into folders), and would like to update that again.  When I plug it in, is the backup going to re-install on my desktop all the photos that are backed up on the Seagate, or will my desktop make an updated backup, deleting files that I deleted on my desktop, and leaving only the updated, organized info on my backup?

 

Just trying to figure this out before I have to delete a bunch of photos again.

Also, for a part 2 of this question:

 

Do I need to not perform a regular backup, and delete the files from the folder, and then copy them when I need to back up the files?  This seems counterproductive, since that is why I bought the drive.
