If you were to do full disc encryption, the embedded NAS server inside the drive would not be able to access the media.
You could either create an encrypted partition, or an encrypted file system container within the main partition, and store your confidential information there.
I recommend taking a close look at Truecrypt, and thinking about how you can apply it to your situation.
